A window's geometry goes funky, when this window is inside aggregate X...

A window's geometry goes funky, when this window is inside aggregate X, and then through bim.add_opening, is applied to aggregate X.
I get that it's essentially voiding itself--and why the geometry goes funky.
Should this behavior be allowed, or is this bad practice?
Below is an example where one window is inside the aggregate, and another window where it's outside the aggregate.
